I opened the epub in the Calibre Editor, removed the fonts, and then saved the changes. The book is now showing the default font settings that I have in the preferences. Is this the procedure you were suggesting or am I missing a step?

cleanup (if you care and these are for your own use)
You removed the font files (OTF,TTF)?
in the CSS (or inline) there are @font declarations, font-family:,font family name that matches the @font)
BTW the Modify epub plugin has an option to BLINDLY remove embedded fonts. AKA All or not. This does clean up the @font as well (it does not mention the font-family, so it is possible that your device may have that and use it)
