Something must have told your system to use calibre as the default handler for PDF files, not even Ubuntu thinks for itself

That won't overcome the 'problem'
if
Preferences>Behaviour->Use internal viewer for->PDF is
unchecked then calibre should start the default handler (evince) when you view a PDF.
