It might be quicker to try to resolve why kindlegen doesn't work with your book than to wait for calibre conversion to complete.

In my experience Kindlegen works well with almost all books. When it doesn't there is usually a problem with the structure or formatting of the book.

Books that do not declare the character encoding used sometimes result in odd characters from kindlegen, for example smart quotes become garbled. This can be fixed with the Encode HTML in UTF-8 option of the Modify EPUB calibre plugin.

And neither kindlegen or calibre is going to do a good job converting a fixed-layout EPUB.
