It is necessary to have a copy on the Kobo and in the Calibre library in order for the series information to be passed to the Kobo. After that, I do not know. But why would you delete the book from Calibre? Once you read it and delete it from the Kobo, you'd then have one copy if it was still in the Calibre library.
