EPUB2 or EPUB3? is invalid in EPUB3. You also can't preserve both and   at the same time. One has to "win." They're the same thing.
In the simplest terms, choose to preserve one or the other (and it MUST be   with EPUB3s)--not both--and they'll stop changing when you save.
