It very much depends on your needs. Both are excellent PDF readers. If you need to read document formatted for an A4 or Letter-sized page, there's no doubt that the 12.9" screen is better, because it allows you to read the page at pretty much its original size with no zooming or scrolling. However, the other side of the coin is that the 12.9" iPad is big - much bigger than the 9.7".

I went from the 9.7" to the 12.9", and then from the 12.9" to the 10.5" (I had all three at one point). Why? Because for me, the 10.5" is the ideal compromise between screen size and portability. Apple have shrunk the size of the bezel on the 10.5", so it's actually not much bigger than the 9.7", but the additional 0.8" of screen size really does make a considerable difference in readability.
