I don't think that there is a drift away from page numbers on Amazon, but they were never available for most books. For those that have them it is indicated on the product page for the book: "Contains real page numbers...".

If those books were purchased from Amazon and sent directly to the Kindle via WiFi or 3G they should not have lost page numbers, assuming that they actually had them in the first place. They may have been updated to KFX format, which would enable the option for ragged right alignment, but should still contain pages numbers in that format.
If you used calibre to load the books originally on your device or to re-load them then they should have had page numbers, as long as calibre was configured to send them.
If you manually copy a book file to your Kindle via USB it will not have page numbers.
However in the last two cases (manual copy or load via calibre) the Kindle would not have enabled the ragged right option, since that requires KFX format.
If you provide more information about how you loaded those books on your Voyage originally and how you updated them then perhaps this can be diagnosed further. For books purchased and downloaded directly from Amazon the ASIN of a book that had this problem would be helpful.
