The device has never been jail broken, by the way.
I see only 3 visible items in the window:
1) documents
2) driveinfo.calibre
3) metadata.calibre
Perhaps there's some file that's hidden?

A clarification, please: Did you mean I should put the (now) downloaded update bin file in the Kindle main window as well as the DO_FACTORY_RESTORE
