One possibility is that you may simply be running out of space on your Kobo Aura One. I have about 2800 epubs on my KA1 and I have about 1.2GB left free of the original 6.7GB making me wonder if your 4000 epub collection is too large for the available space. Calibre is not helping since I've noticed that quite a few epubs do not correctly identify the cover image according to Calibre's standards and so an extra cover image is added to chew up even more space. Add the space required for processing the file, the generated cover images, the size of the database and disk space is becoming a scarce resource.

Given the very specific to Kobo nature of this discussion, perhaps starting a new thread in the Kobo forum should be the way to continue.
