I haven't read every single line in the thread, but if you have the book in calibre, you could, after you finish it, export your clippings, and then put them into the book using the calibre editor. Just make a new page, and paste notes in there, using <p></p> tags around each paragraph.
Then replace the book on your reader.
It takes some work, but this is what I'd do.
