It should not be like that.
The re-installation should have been in exactly the same places.
Including special system extensions (esys), kTerm, Rescue Pack and USB networking, which you have not mentioned, the top two directory levels (less any files) should look similar to this:
Warning: You will have Python and Screensaver stuff that I do not have on this device!
There should not be any files at the Kindle/* level, only directories.
