Are you properly ejecting the device after sending the book before unplugging the cable?
I make sure to eject the device before unplugging it. I know kobo software usually has issues with this compared to kindle.

This is what I do: Load epub into Calibre-> convert epub to epub with text justification -> hypenation plugin -> resulting epub -> send this epub to kobo using send to device.

The resulting epub is only 28 mb. I agree that that is weird as I have the mobi file too and when I convert that to azw3, it has almost the same size. I've tried doing an elaborate mobi to mobi to azw3 to epub conversion. Same 28 mb for epub again. So I think it has something to do with calibre.

Edit: Tried to convert the original epub to kepub without hypenating using the kepub output plugin. Same 28 mb. You're sure this isn't normal? Even if it isn't these files worked on the previous device.
