Kindle is very different from PocketBook.

PocketBook and other selected readers support browsing hierarchical directories from the device, similar to PC or Android. Kindle only displays flat file list regardless of any elaborate file structure you create using Calibre.

When I had Kindle PaperWhite 1 I have installed alternative reading software to the reader so I could use advanced text formatting and browse hierarchical directories with books.

So with PocketBook and nowadays with my other e-ink readers I simply use "save to disk" functionality in Calibre and transfer the directory with books to the device via USB cable or using an SD card. I also use "create catalog" functionality in Calibre to create a list of books that I am exporting to a directory. This way you might be even be able to use Kindle flat file list. Export books to directory, transfer books to Kindle using Cable, transfer list of books in the form of catalog.mobi. Open Catalog, select a book and use search function in Kindle to locate the book in the loooong list of books.
Or try to load alternative program to Kindle that can browse hierarchical directories.

Be careful, do not load too many books to your Kindle at once. It will try to index the books and that might take a long time. There might be ways to prevent that but I do not follow development. This is just one of many issues with Kindle readers that make me prefer other brands.
