You can't delete either file with Sigil. It won't let you. Sigil will recreate a toc.ncx whenever an EPUB without one is opened (and when a toc is generated in an EPUB2). Sigil will probably attempt to recreate an OPF upon opening an EPUB without one (I think it used to, anyway), but depending on file names it may make a dog's lunch of it.
The OPF file is literally the backbone of an EPUB. I can't recommend "simply" deleting it for any reason whatsoever (unless you just like extra work).
