People would keep clicking it and not knowing why their searches were not filters any more.

Which highlights the problem of relying on tool tips to inform users what unlabelled icons actually do.
IMO a better way to solve this problem is to pop a confirm message when the unlabelled icon is pressed, with a Don't show me this again checkbox.

Suggestion 1: provide a Copy current search term button in the Add a new Saved search dialogue - if not already included in chaley's changes
Suggestion 2: move the Alter Tag Browser set of controls to the top of the Tag Browser
Suggestion 3: move the Go button inside the search bar
Suggestion 4: relocate the Show/Hide buttons into a Layout drop down. The Layout icon/menu item would be mandatory in the two Main Toolbars and the Menubar - like Preferences is in the Menu Bar.
Code:
Layout
Show/Hide Search Bar
Show/Hide Tag Browser
Show/Hide Cover Browser
Show/Hide Cover Grid
Show/Hide Book Details
Show/Hide Job Details
