I buy DRM-free ePub's from Kobo fairly often and this has never been a problem for me. I click the download button and get a Save As pop-up where I can choose where the book will save (just like any other download) and I also change the file name from a bunch of gibberish numbers and letters to the books title. I use Chrome.

This sounds to me like a browser or OS setting might be causing this. You don't by chance happen to be using Edge with the newest version of Windows 10 do you? MS has added ePub integration to their browser which I could see causing something like this. There is probably a way to turn this behavior off I'd guess, or you could maybe try a different browser.
