Are you using the same fonts? Maybe your Previewer is using a different default font set.
If you specify named fonts, are they the same then?

Recently I found that using the Previewer to convert complex epubs to mobi, that the e-ink previews often crashed, the Fire preview always was fine.
So I finally got a real Paperwhite and tested the files on that; they worked fine, even the ones that crashed in the preview.

So I don't trust the Previewer much when it comes to previewing.
