But I found out something mysterious: the problem appears only on my fast 8 x 4GHz CPU desktop pc, but NOT on my old notebook with a very weak 2 core CPU

Windows versions (Win 7 Enterprise 64bit, all updates installed) and Calibre (2.85.1 64bit) are the same.

I would like to test, if it works on desktop pc when I slowdown Calibre. Is there any possibility to do this? Mayby I can reduce the amount of used cores?
Make sure you are using a usb2 post one the pc not a usb3 port. See this article. Not all devices will work with a usb 3 port.

Try a different sd card if one is available. I seem to recall a program being available to test the speed and capacity of sd cards.

Do a factory reset of the Kobo.
