Have you looked at the book in the editor? If there are extra spaces or other unexpected characters, you should be able to use search and replace, but you need to know what is there before you can fix it.
But, I doubt that there is a problem in the book.
If extra space appears when full justification is on, but not when it is off, then it is probably created by the justification engine in the reader. If that screenshot is from your Kobo device, is it a kepub? If so, it isn't unexpected as the kepub render adds spaces around em-dashes when doing the justification.
