Unfortunately you walked into a nearly decade old decision that determined the calibre file structure will not be user configurable. Multiple folks over the years have brought bad blood to the debate and there is obviously still tension in the air.

There is no reason to do gymnastics with your metadata. I don't have an ipad so I might be off base.

But I see 3 simple options to avoid the gymnastics.

1. I would use a cloud account to get my books to my iPad. I would connect to the folder of my choice on my computer via the connect to folder option. This treats the folder as a device and allows me to use the sending books to a device template to arrange things exactly to my specs. Once this folder has my books I can use a sync program to place it in the cloud and access the structure from my iPad.

2. I would use Calibre Companion App to wirelessly transfer books to my iPad from calibre. Or use it to access my calibre library stored in the cloud. This is how I currently access books from my Android tablet. I have my calibre library stored in Dropbox and I access it whenever I want from my tablet using Calibre Companion.

3. Use an appropriate app to access the calibre content server from your iPad.

There is also whichever way experienced iPad users use to get their books to their iPad.
