What should happen is that when you press the link for the book it will prompt you whether to download or not. If you press download, it starts the download and eventually prompts whether to open the book or not. In both cases, the book should be stored in the root directory of the device when connected to a computer. Is that file being created but not added to the library?
From my small amount of testing, the only place I have not been able to download a book from is the calibre v3 beta. Anywhere else that I have tried to get an epub from works. That isn't a large list, but it includes Porject Gutenberg and the Kobo store.
If the NAS has any logs for the download, you should check them to see what it says. Otherwise, you need to check the headers for the download to ensure they are being set correctly for the browser to see it as a book.

Correct. I click the epub, i get the "Download" button. Click it. The Kobo shows me the option to download or cancel. I click "download" and it directly goes to "Complete, open book or cancel". In the earlier firmware, there was a progress bar and then the actual book was downloaded. Nothing changes on the synology so I must assume its the new firmware?
