You could also try the "Repair" option on the Device information page of the settings. This was added because of situations like this. Something had gone wrong and books weren't downloading. It triggers a re-download of all the books from Kobo, make sure you have some time when you do it.

Library book doesn't show in my library on the Kobo website. I did try deregistering from overdrive and registering again, and that didn't change anything. I also tried doing the "repair your kobo account" from the device information page, and that finished almost immediately, perhaps because I don't currently have any books from kobo downloaded to the device and only have a few in the cloud. I may go ahead and try a factory reset and see if that resolves things. The library integration is a big part of why I got this device, so I do want to get it working!
