This seems to be normal in such cases. I can reproduce the very same behaviour after any firmware update and the necessarily following reinstallation of my hacks. E.g. Vlasovsoft's tools and KOReader only work flawlessly thru KUAL if I restarted the Kindle once after finishing the reinstallation of the KUAL booklet via MRPI.
Interestingly, the document version of Vlasovsoft's CoolReader works even without such an additional restart and even before the MRPI procedure, i.e. right after the firmware update and the following automatic first restart. I use it as a first simple test whether the jb did actually survive or not.
