FanFicFare doesn't do anything to or with calibre's metadata.opf files.
OTOH, if you're talking about content.opf inside epubs, FFF generates that each time an epub is downloaded or updated.
So I have no idea what you're talking about or why you're blaming FanFicFare for it...
