A standard calibre install knows virtually nothing about kepubs. To use them, you either need to install the KoboTouchExtended driver or the Kepub Output plugin.
If you use the KoboTouchExtended driver, it is used instead of the built-in KoboTouch driver. The KoboTouchExtended driver will automatically transform epubs sent to Kobo devices to kepubs. It does not add these to the calibre library. If installed an enabled, this happens to every epub sent to the device.
The Kepub Output plugin is used to convert books to kepubs. These are then stored in the library with the other formats. They can be sent to the Kobo devices. Both the KoboTouch and KoboTouchExtended drivers default to sending kepubs if they are available. This method is useful if you only want to use kepubs for some books.
There are other plugins to improve calibre's handling of kepubs. They are more for if you want to keep kepubs in the calibre library, so are not as necessary if you use the KoboTouchExtended driver.
