I suspect you are trying to disable the "Kobo Reader" plugin in the "Output profile plugins". I meant the "KoboTouch" plugin. This is builtin and is in the "Device interface plugins" section.

Well, I meant both, but forgot to mention the KoboTouchExtended plugin.

And alternative is to install the Unplugged plugin. This lets you stop calibre from using the device without disabling the drivers.
