I read using ChareInk and the line spacing in the font is set to be narrow on purpose. It's so if you like a narrow line space then you are good to go and if you prefer a wider line space then you can use the slider to increase that. It's a best case as it works for everyone. However, the narrow line space can be overridden with a line-height in the CSS.

What I do is I go into the CSS of the book and remove all line-height, text-align of left, and any main body font size. This way, I will have the same font size, the same line spacing, and it will be justified (when not centered or right justified)
