Generally, nickel looks only for books newly added to the internal storage (or for books newly deleted from the internal storage), when you connect and disconnect the reader as usb device from within nickel. It is at that time that nickel adds the data of the new books to the database, and removes data from deleted books. Therefore it is essential to connect to the pc from within nickel, when you add/remove books that nickel is concerned with.
I have some doubts whether nickel not starting anymore is connected to the fact that you deleted a certain book; especially if nickel does not know anything of the existence of this book. It might have a different cause. Did you do the folloing step of the installation procedure?

If you have not yet done this you can do it now. Start nickel by selecting "tools" > "nickel divers.msh" > "start nickel without fmon.sh" (or similar, I do not have my reader with me, but I am sure you will find the correct menu entries), and visit the exit_nickel.png as described above. Then power off from within nickel by using the power button.
If you try to start nickel by selecting "start nickel without fmon.sh" and nickel still refuses to start, the database might have suffered after all. Then you might try to delete (or maybe better rename) the database. The location is .kobo/KoboReader.sqlite. You will have to go again through the registration process. You will also have again to deal with exit_nickel.png as mentioned above.
