It was removed deliberately.

In Bulk Metadata Edit, after selecting a format, there was no way to deselect it. If you realised you'd made a mistake, the only way out was to Cancel the transaction. In one instance a user inadvertently deleted all of his EPUBs

Given the robust and less error prone option of Remove books->Remove files of a specific format from selected books... (Alt+Del) already existed (and has done for years), Kovid decided the effort required to make the one in Bulk Metadata Edit equally robust wasn't worth the effort.
