Open the ORIGINAL (pre import) book with the command line ebook editor and look at the
content.OPF.
Does it contain:

<meta content="The Series Name Here" name="calibre:series"/>
<meta content="1.0" name="calibre:series_index"/>
I believe I read that these take precedence
