There are a lot of things that publishers do very wrong and an ePub > ePub conversion cannot fix them all and you do have to get into the code and fix these. Most of this is easy to fix by hand and it's the stuff a conversion won't handle that's more difficult.

As for hyphenating, do not do so to an ePub as ADE and most ePub renderers support hyphenation. The problem is most (not tried all) programs will not work properly with soft hyphens. So no don't do it.
