I assume that by "comes back" you mean that it shows up again in CC. If this is right then what this sounds like is that the book is "still there" after being deleted and that CC's "scan for new books" is finding the file.

How are you deleting the file? Are you using CC? after deleting the file, is it gone from the Fire's reader?

You can stop the books from reappearing in CC by turning off scan for new books. Go to Settings / Connecting to calibre / Wireless device connection and uncheck "Scan on connect".
