Between 3.19 and the 4.x firmware, there has been a big change in the way the library has been downloaded from the Kobo server. There has probably been enough in there for some strange things to happen. Some of the people who have lost their collections have reported that they came back on the next sync or by using the repair account function. That suggests to me that the first sync done after the device was updated didn't complete. It was probably in a step that was supposed to rebuild the collections when it stopped. And the next sync fixed that.

But, as you are talking about sideloaded books and the collections, it is a little different. The collections names sync, and any purchased book in them sync, but not the sideloaded books. Why they disappeared, I don't know, but I would love to look at a database from a device where this has happened. I have no idea if I will be able to see what happened of fix it, but, it will satisfy my curiosity.

Me, I don't remember seeing any problems on any of my devices. I've been running the different 4.x firmware for a while. But, I don't pay that much attention to the collections. I let calibre do the maintenance, so if the collections disappeared, they would be fixed the next time I connected to calibre. The connection jobs would take a little longer than usual, but unless I was in a hurry, I probably wouldn't notice.
