You know this is the only time I'm aware of something like collections being affected on an upgrade.
If you read books bought from Kobo and downloaded via WiFi or Desktop then the collections are backed up on each sync with the Kobo cloud.
If you sideload via calibre then it's best just to use calibres integration to manage collections
