I've had a play today and it seems like you have discovered a bug in the firmware. It appears that the id of the SD card is not being recorded against sideloaded kepubs like it is for all other formats. Including purchased kepubs. That means the kepubs that have been sideoaded to the SD card are not being treated in the same way as all other formats.
