That's really bad and it makes me think there is a problem on the device causing the database to be corrupted each time. It could be something in the connection to the PC, so if you have another PC to test with, that would be a good idea.
If you want another test, you could get an SQLite management tool and check the database.
DB Browser is suitable. Do this before starting the Kobo desktop application and it will show if the database was corrupted since the last connection.

If this has been happening all the time, you should return it.
