All annotations are stored in the database on the device. The epub annotations you have found is a copy made because epubs are read using the Adobe RMSDK.

There has been a lot of discussion about annotations here plus some more in the calibre forum. And several ways to extract the annotations. A search will find them. Or ask the question you really want to ask.
