@jhowell: Probably another case of "All" vs "Downloaded", and "All" not being really all book but just renamed "Cloud" filter ?
@ALHawk69: Make sure that active view (active filter) is set to "Downloaded", on the top left corner and you should see your USB transferred books.
All = Cloud = books archived on your Amazon account (= doesn't show books that were not sent using email or "Send to Kindle" app)
Downloaded = books that are actually on the Kindle itself (including those sent via USB cable)
