From what you've described, I doubt whether the book is actually damaged or encrypted. You might want to try opening the same book in MapleRead and Hyphen Reader. The developers of these two iOS apps have active presence in the Apple Devices forum. Both apps have free versions, and run on both iPad and iPhone. (Any iPhone app can run on an iPad too.)

I have thousands of ebooks, and have yet to find one that can be opened by Calibre but not by MapleRead. Therefore, I am curious enough to test it for you, if you post the book file here or send to me privately (via mobileread).
