That's not happening here. The books that are in the "My Digital Editions" are also in the Kobo Desktop, but they get there in different ways. The books in the Kobo desktop are downloaded from the Kobo server. I also download the epub version which, if it has DRM, will be downloaded by ADE. I can manually add books to the ADE directory, but they aren't appearing in the Kobo Desktop.

Assuming you are on Windows, the directory is %LOCALAPPDATA%\Local\Kobo\Kobo Desktop Edition.
