Have you synced the device to Kobo recently? The driver is trying to replicate the way the firmware does this. Because of this, some of the entries in the database on the device are marked as deleted until a sync is done. These are used by the sync to get the server to delete the collections and then they are removed.

Having said that, I will check the code. I have just thought of something I might have missed, or, there might be a bug.
