It's a matter of construction and program execution priority. Most slim fit covers put the lid directly onto the screen. If the sleep magnet is strong enough, it can see the cover closing if it's still half an inch away. Then the reader should just execute it's "sleep button pressed" routine ASAP to avoid problems with the lid touching the screen before the reader is off.
It could go wrong if you snap it shut really, really fast. With my Kindle, that doesn't matter, because the lid of the cover will never touch the screen. The screen's sunken in, and the cover covers the bezels as well, so there's at least a few mm of space between the lid and screen when closed.
