These two things are probably related. PDF is bloated, inflexible and
not a book format. No reader handles it well because it's not designed for readability, navigation, or anything else you want out of a book format. It's essentially a digital printer for business documents, designed to be spat back out on paper if you intend to do anything with it. You should take a stab at converting those files to EPUB or MOBI and see what you get.
Also, if you've crossed that 5 or 10GB threshold, then sooner or later you will probably have to rethink that "I gotta carry everything!" approach. That ship sailed for me long ago. My local collections of comics and audiobooks are each well over 100GB, and I've hardly even been adding to them for years, getting most of my media through cloud-oriented storefronts, subscription services, or the public library.
