I checked the Whispersync on both devices as you suggested, it was on in both cases. I disabled an re-enabled, but this didn't help. I tired the export of annotations, but this only allowed me to send them to my email.
I also noticed another problem; two books hadn't and wouldn't download. When they finally did, they were missing their covers. I started an online chat with Amazon and whilst I was having the chat, the annotations and book marks synced (48 hours later!). However, I am now having a problem that the covers for new purchases don't download! That one has been referred and I should here back in 2 - 3 business days...
