The setting is found in Device Options/Advanced Options/Whispersync for Books. Both devices would need to have that enabled.

You should also verify at amazon.com/myk (Manage Your Content and Devices), Settings, Device Synchroniztion.

That said, I don't know how to explain how reading position can sync without also annotations synching. Is the issue in both directions?

Another thing you can try is to export annotations from each of the books: with the book open, choose Go To from reading options, select the Notes tab, and tap the Export Notes button. Then you can compare what is on each device.
