Hi everyone, thanks for your patience regarding the bug with the content server, where newer downloads would replace older ones. I think I've finally resolved it without unwanted side-effects.

After downloading the new version, you'll have the bug one more time, where a new download from the content server will overwrite your previous download. But in doing so, the new download will fix the error in the database and ensure that the correct information is saved. Future downloads will then be correctly distinguished from each other. (The root cause was that the app wasn't storing one of Calibre's identifiers for the book. Thus, when downloading a new book, it couldn't tell the two books apart since they both were missing the identifier. This new update has no way of knowing what the identifier should have been, but all new downloads will store it correctly now.)

I've just submitted this update to Apple, and as before, it should go live within a few days.
