The only time I pause dropbox is when I am updating my calibre install. Have been using it this way for many years now. Most ebooks are usually small so they sync with dropbox instantly. Unless you are changing hundreds of books at the same time or a very large books that are few mb in size you should not have any problems using calibre and dropbox.
