See Integrated FBReader 0.8.14 with ePub and Registry Support, post #40. With this change you can create a ZIP file containing your .prc file and have it opened by FBReader (instead of MobiPocket Reader). FBReader 0.8.14 uses DejaVu Sans fonts by default, and I'm fairly sure this includes Greek characters. The only remaining issue might be the character encoding, which FBReader does not auto-detect for MOBI files. At least one of the two MOBIs you tried (UTF8 and windows-1252) should work.
