First of all, it is not Caliber but Calibre.

I personally strongly dislike when Calibre starts connecting to the device when I plug the device in the computer while running Calibre. There is an option to prevent that.
Prefefences
Plugins
Device Interface plugins
Disable plugin for your device or for all devices (lots of clicking)

When you want to have the books in the particular directory on your device, use the "save to disk" function.
Go to Preferences
saving books to disk
modify the "save template" to your tastes
then use "save to disk" for selected books.


If the above is stricter than you like, go to
Preferences
Sending books to devices
and select Metadata Management to "Manual management" or "only on send" and see whether this is enough.
