How do others manage authors with Jr., Dr., etc in their name?

I'm sure I've seen this and maybe even asked this some time a few years back but as I edit yet another Jr. out of an author's name find myself wondering is best to handle this.

It is a pain to look under authors M and not find L. E. Modesitt Jr. listed. So... I remove the Jr.

How do others handle this? I also remove Dr as it isn't actually part of the name, but part of the title.

Has anyone figures out a better way to handle this. I know I sometimes do wish for a better way to handle all the "de Something" and "Someone Jr." or "St. Someone" names. With electronic books here to stay and it not just Calibre that has to handle all the names of that type when it comes to sorting and displaying in order, you would think an electronic library "system of handling" would be out there somewhere.
